Well there's a difference between hacking something and just frying it. The grail's defenses are more psychedelic mind stuff which wouldn't have much effect on a bullet.
While true I'm pretty sure that there's an upper limit on what an Origin Round can do. Kerry isn't likely to create the Land of Steel early by shooting the ground.

There was a mention about it taking time to even connect to the grail's system but no details apart from the mind magic happening even if you don't fully connect to it and I can't find anything in the section where amakusa connects the grail that mentions physical magic defenses.

Well at the same time the bullet needs to hit magecrft that is currently active. Actually shooting the greater grail is just shooting a rock.
So then even if it could fry the grail it would need to be shot at a time when the grail is using magecraft.
And the time only that is does that if I'm remembering correctly is during the summoning ritual.
Though abandoned, forgotten, and scorned as out-of-date dolls, they continue to carry out their mission, unchanged from the time they were designed.
Machines do not lose their worth when a newer model appears.
Their worth (life) ends when humans can no longer bear that purity.
What about the grail doing background support for servants during the war?
I think that you could maybe theoretically shoot it during its whole wish-granting startup sequence, since that seems like something that might get its circuits running, but it's still a rather solid object that you'd need to shoot somewhat precisely to be able to damage.
It's not soft like a human is, basically, and I dunno how well a bullet would work against it.
Of course, I somehow get the feeling that interrupting the Greater Grail in the middle of its wish-granting might be a terrible, terrible idea. That's a whole lot of magical energy that needs to go somewhere, so at best you're getting an even more broken ritual in a decade or so.

also considering Servants are familiars it brings up the question whether the origin bullet can double dip.
For instance if your familiar is performing magecraft, and you shoot the magecraft. It makes sense that the familiar's circuits are damaged. But since you're supplying the familiar with magical energy would that mean you also get dealt damage as a chain reaction. There a lot of ways to interpret that.
Therefore I omitted that as a possibility.

Isn't Hundred Faced supposed to only have 80 bodies? I was reading the Camelot translation again and Tristan says he killed 90 and there were 10 more to go. Is that a mistranslation or just inconsistency?
It varies, sometimes it could be taken metaphorically, sometimes literaly. Going by there Bond CE technically they have like 88 bodies.

They actually have more than 80ish. The original text even points out that there's a thousand souls attached to the original. The Zero profile just says there can be up to 80 bodies. Never specifies whether that's at a time, whether more can be spawned, ect, although it also points out that there are some that are invisible even to the awareness of the others in addition to the regulars.
