FGO specifically says Proto-Cu is a younger version of SN-Cu (they are the same, different age)
Proto-Gil is still not in GO, but he may as well also be a younger version (just you know, inbetween Ko-Gil and Archer Gil)

Lobo already gave an answer, but I’d like to add a few more thoughts…

I don’t know if I’d say the Proto versions are more story accurate so much as they’re just... well, used more. I mean, Gilgamesh only ever plays a villainous role in SN, so he doesn’t have many chances to show off his character from his story, and Cu hardly features in SN.

Can’t say what happened with Gilgamesh going from Prototype to SN, but I wouldn’t be surprised if it was like what happened with Cu. To explain—if my memory isn’t wrong, I think Lancer Cu’s materials in FGO pretty much state that what we got of him in SN were the chopped up remains of his role in Prototype. Additionally, I believe Proto Cu’s materials reveal they’re the same person (since Lobo confirmed this, my memory may not be so bad after all). The difference, at least from what I could infer (not necessarily what the materials stated), was that Proto Cu made some of Lancer Cu’s internal conflicts more apparent. Although... I suppose if you’re familiar with Lancer Cu’s story in Hollow Ataraxia, Proto Cu isn’t needed to express those things; the two being the same person becomes evident in that story. (Not to mention, Hollow Ataraxia covers a lot more about Cu’s story than SN does.)

So... why are there two versions? Well, there are younger versions of other characters in FGO, like Artoria and Medea. How canon those entries are can be debated, of course, but I think the idea is that certain heroes can be summoned in different forms to reflect differences in mindset/world views. This isn’t to say their memories are erased or changed; it’s just that they view and interpret their experiences through a different lens. In Proto Cu’s case, I suppose the difference is that he may be more of an idealist? *shrugs*

Here’s something else to consider—assuming my memory isn’t crap: I believe Medb said something in Chapter 5 about summoners needing to be careful when they summon Cu because they might get his more apathetic side if they do it wrong. So that might give a bit more insight into why and how there can be more than one version (copy?) of certain Servants: it’s a combination of summoning techniques and varying Servant characteristics (for instance, those who are famously contradictory in their stories, like Cu) that allows for different versions of the same Heroic Spirit to be summoned in the same class.

I was under the impression Proto Gil and Stay Night Gil were much like Extra Vlad and Apocrypha Vlad-- simple different historical interpretations of the same hero that ring different enough from each as to gain different appearances and behaviors from the Throne, even if they are still in the same Class and everything.

Oh, this about some of the proto Servants being a different age or interpretation of the myth I think works BETTER than the lostbelt and what-if shit. Specially with Gil that basically have a completely different array of skills and NPs specially ACTUAL fighting abilities, or even Proto Herkules and his 11 victories shit.

But I think that if we get a Proto full story they can use the same vanilla Medea and call it a day. Is not as if it is so much problem.
