Okay, I took the time to take this in and I feel like I've been lied to for a long time.

Look its a prequel in everything it needs to be but they don't want you feeling behest to another story to enjoy it so parallel worlds so that any specific details that don't line up aren't a problem.
It's basically the same problem anything else has trying to reverse engineer a story but has the in-universe explanation of a wizard marshal is to blame.

Is it just me or does SN Tokiomi sound well stupid evil here? I mean I thought the point of mages and their children was helping reach Akasha but here Sakura is just used for immortality or something by her father?

It's just Iri as she is in zero. That was established in HA. HA was like the companion for Zero.

Their worth (life) ends when humans can no longer bear that purity.
Well it does sound fishy. Particularly because it was the conversation with Zouken that he was deliberately concealing critical information about Sakura. He's blatantly lied about magus practices to Shirou before. And then right after when Shirou runs to the church, Kirei asks if everything Zouken said sounds true (which is ironic because Kirei is lying about some things in that conversation, lot of lying these two do in that route, lol).Is it just me or does SN Tokiomi sound well stupid evil here? You might ask yourself, "Altima, this is your chance to throw Mr. Riverboat Gambler Tokiomi under the bus, why not take it?". But it sounds really fishy when Zouken explains it like he does. I want the truth, throwing Tohsaka-papa under the bus was never my goal.
Zouken says he and Tokiomi were in cohoots from the jump abut making Sakura a grail, but then why would Sakura be so ignorant about being a grail in the first place until it actually happened? There would be no reason to not be as heartless with the details as he could be.
Also, if she was always going to be an experiment, why bother with the adoption if both parties are privy to it? And if she was going to be a grail from the beginning, did that mean they planned to betray the Einzbern and implant Sakura with Iri's vessel from the outset. It would make the both of them diabolical for sure, but again, it sounds crazy.
Him saying both heads of the family were in on it can be spun as just them collaborating but Zouken keeping some aspects of that to himself, which would be the usual.
And why bother keeping that secret from Rin in that case, he could just say "Sakura is going to achieve a higher calling than just being a mere magus, there is no reason to worry about her". And Rin would totally buy it, papa is always right, after all.

Kiritsugu's then-unnamed wife didn't accomany him to Fuyuki, that was a retcon for FHA (due to Zero being written concurrently).
Given Zōken is right then showing he's an unreliable source, his obsession with immortality overwhelming the facts of the matter re: punching a hole to Akasha, I'm inclined not to listen to him.

Considering that initially Iri wasn't the 4th war lesser grail, I wonder if Illya was supposed to be the first time that the einzbern's did an autonomous lesser grail.
Given that the only think the Einzbern are capable of doing correctly is creating Albino Waifu characters, I highly doubt it.
