To be fair, when you're obliged to deal with Shinji for longer than it takes to put him in his place, you pretty quickly decide that purging the world might be the best path.

But in both scenarios, humanity would be wiped out mostly by the mud. It's just that in Fate it's Kotomine who's handling it, and in UBW Gilgamesh has to do it himself since Kotomine died. So when he says it wouldn't be bad to reign over this world, he could be talking about post-mud. He seems perfectly fine with Kotomine doing it after all.
But even without that, it's not that surprising. I mean, Archer didn't go after Shirou in each route. Different events change people's priorities.
