I admit I haven't read it properly yet (I really need to get around to actually reading this before it gets too long...), but I've not seen anything with it that is glaringly obviously wrong, unlike with the old version (where she was just outright evil). I don't agree with you that Sakura should be colder, though, she's not that sort of person.

It's not necessary for every character to get paired up with someone, and pairing 'spares' can actually be boring.

In the canon, she's not that sort of person, but the whole point of an AU or a fanfic is to be able to portray things differently. In this story, Sakura's been through some rough patches without anyone or anything to support her, unlike in the canon where she admired and fell in love with Shirou from afar, but in this fanfic Shirou/Kirika serves the exact opposite purpose - like salt on an old wound. Sakura could've turned out like a submissive victim, but I'm willing to buy that Kirika's presence as she seemingly replaced Sakura as Rin's pseudo-sister/apprentice - the life Sakura feels she should have had - flamed a host of dark emotions within her. I think Alyeris has written Sakura in a very believable manner. Just because Sakura didn't turn evil in the canon, unless you include her bouts as the Angra Mainyu-induced Shadow, doesn't mean she couldn't turn out that way in a different reality.
I doubt Alyeris is gonna shaft Sakura. I think that's way too early to make such a big jump just because Alyeris has portrayed Sakura as a little cold.
Still, if she's gonna target Kirika, I'd think Sakura should start making plans for grandfather and niisan too.
