Was there a reason for the difference for the magic systems, for example why doesn't nanoha have magic circuits, but instead having a linker core instead?
Hero never got around to really mentioning any real difference in the original. The only one who mentioned anything was fraggle, but that was for his own MSLN/FSN crossover.

I recall Hero saying that, quite honestly, the two magic systems are just that goddam different.
Magecraft is a poison to the body. Even after years and years of having a crest, Rin still has the urge to rip her left arm right off just so she does not have to feel the wrongness of it on her body. Running magic through your body causes damage, "a magus walks with death". The ability to mess with the soul. Blah blah blah.
The MGLN magic is...not like that. You have cushioning against making mistakes, Nanoha with the pink wave of doom, teleportation. The MGLN magic system is treated more along the lines of "It's magic! Tee hee! 8D" whereas the Nasuverse magic system seems more structured and limited.
If Nanoha had magic circuits, then you would have to bend over backwards in order to explain how she is able to pull off the pink beams of doom.
Because sometimes fusions work and sometimes they don't. Sometimes you just gotta compromise and hope for the best.

I always liked Fraggle's idea that Linker Cores are an artificial attempt to create Circuits when they started to disappear from the TSAB populace.

Started Legend of the Galactic Heroes (14/07/23), pray for me.
Linker cores on earth are probably the result of some magic users moving into the outskirts of known space ( read earth) and settling down/ shagging one of the locals. Nanoha and Hayate probably have a drop of belkan or Alhazardian in their blood. However, this also causes their body to become unsuitable for the development of magic circuits.

Can't it be explained by when Raising Heart made a contract, it "created" a linker core for Nanoha, much like the Soul Gem from Madoka.
