So the personified Deus Ex Machina (A.K.A. The reason I didn't like Fate/Zero much) is dead along with Zouken, while the rest of the world has gone so insane that EMIYA wants to make a contract with Shirou.

Yeah, I would agree that I went too far with this one. I wanted to get back into the swing of writing humor, and sacrificed some story plausibility to do it. (There are also one or two unrelated issues with the megachapter that bother me). Ah, well.
While incest might appeal to Tohno (at least emotionally), you've got to bear in mind a few details:
* There is no scenario visible right now where Shiki Tohno survives this. Either the War will kill him, or his Eyes will. The Grail is cursed, so won't grant a reprieve either. Any relationship would be measured in months. While none of them knows about the Grail corruption, all three Shikis know that Tohno is dying.
* Shiki Ryougi is borderline asexual. She already gets the weird quasi-closeness that she needs from Tohno. Any sexual relationship would primarily benefit Tohno, and that's a rather selfish thing to insist upon right before you die. So while Shiki Ryougi might consent to something more intimate under very different circumstances (and even then, probably as a favor), Tohno will never ask her.
* Both Ryougis had a much longer association with Tohno than they did with Mikiya. It's shaped (or, if you prefer, warped) them in somewhat different directions. Now that Tohno isn't long for this world, both Ryougis have started sinking into their own individual takes on emotional breakdown. Tohno doesn't want to dump more baggage onto either of them -- especially since he hopes they'll disengage with him enough to avoid Serial Killer Mode.
* SHIKI Ryougi might interfere with any relationship between his "sister" and Tohno. Might. Possibly.
* Even with Tohno's very limited instinct for self-preservation, he recognizes that entering the throes of (not quite) passion with somebody who senses his Nanaya heritage and wants to carve his eyes out entails a certain level of risk.
Honestly, Tohno stands a better chance of SHIKI abandoning his pretense of a conventional sexual orientation and jumping him (probably on a whim, at knifepoint) than entering a relationship with Shiki Ryougi right now.
(No, this is not a remotely likely outcome either.)
...All of which is notto say that Shiki Ryougi does not care deeply about Tohno in her own warped way, or that Tohno doesn't love her in a more conventional sense. Ciel noticed the latter, whether she admits it or not. On Shiki Ryougi's side of the ledger, the prospect of Tohno's death has not treated her kindly. She's hung on to sanity thus far by the ragged edges of her fingernails.
(There's also her deal with Ciel, of which more anon).
Circumstances might change, of course. Emotionally, the preconditions certainly exist for a relationship involving both Shikis, as noted above. (At least insofar as Shiki Ryougi has emotions conducive to a sexual relationship with anybody.) But right now, the odds aren't good.

Okay, note to self: never comment about about shipping, because people will take it far more seriously than I intended.
That's not to say your reasons for saying it'll never happen aren't correct, because they are. It's just that I was only joking around, and so didn't really expect it to happen anyway.
Oh well.
On a side note, is there a way to get notifications if someone quotes me, because I'd like to be able to reply as soon as possible, not whenever I get around to checking out the thread again. Though I really should have subscribed.
