I had a theory about that a while back.
I actually wouldn't mind if that were a subplot. More Waver and Rider is always a good thing. Not sure how they could make it fit in without barging into the rest of Zero's continuity, but if they make it work then I'm fine with that.

I think it'd take effort to make the inclusion of the Lost Assassin mess with continuity. I'd be more worried about the inclusion of a loli (We all know how Japan gets with their little girls.) messing with the otherwise serious atmosphere of the entire story. Though, Rider and Waver's interactions are pretty much the most lighthearted parts of the story, so maybe her presence wouldn't mess too much up in that regard.
As long as they don't go overboard with it a young, amnesiac girl being included in the story won't degrade the tone. Especially in the Command Seal scene.

More Assassin screen time
More Waver and Rider interaction/screen time

Look, I can understand that, if are a "fan" of assassin, you may want more screentime for him/her, but there isn't really a reason for that. And Waver/Rider screentime is already enough and good as it is.
