There were definitely a lot of changes from the VN to make this into a movie.
One big disappointment was that they didn't have a Rin and Archer vs Zouken. After seeing those biohazards in the basement, it makes sense how he was keeping them at bay.
One very surprising vindictive thing was when Lancer used Gae Bolg against Hassan and it failed. Even if Lancer's dead, the moment Gae Bolg is called out it reverses cause and effect and should still stab Hassan in the heart. However, it did not, because it came across a larger curse, the Angra curse from the shadow, that overwhelmed it. It did not, zip through the tentacles avoiding all of them, to stab Hassan in the chest. Therefore, when Gae Bolg is used against Armor of Fafnir, it would not automatically make a U-turn and stab Siegfried the back. It the armor overwhelms the curse, nothing would happen and if the armor is not enough to block the curse, Siegfried would just get hearstabbed.
Also like everyone was saying the manga version of how Caster got killed was better.

They edited some animation (like in the Lancer chase) but it's hard to really compare since it's not like the theatrical version is readily available.
Nothing like overkill. Since he wasn't sure what Cursed Arm's NP was, might as well pulverize him.
That, and in the movie version he had a freaking Shadow wrapped around his leg, probably draining his prana or something.
Killing the enemy he could at least understand without a doubt was the wiser decision. But rank-E luck always takes its toll. Poor guy
Don't think there are even any animation changes, just compositing tweaks like lighting and linework filtering. One part they changed is the flashing images when shirou is attacked by the Shadow, it has some new/different images.
