Black Herc was weaker/slower than normal Herc due to loss of all senses and skin. Archer probably never got the chance to try something more advanced than some rushed projections.

He lost his sight and his skin was coming off, but he wasn't weaker or slower. The VN made the point of him uprooting trees by just running through them. And he sounded to Shirou like a train coming from far off, and the crazy thing was that even though he was handicapped, he still was able to generally use his super senses and massive strength.

They should show how desperate Shirou was during the whole thing, including how Herc broke the first projection really quickly and sent him flying quite far. It felt more dire than the other confrontation he had with Herc.

That desperation is why Archer likely never thought of using Herc's weapon. Why use a slab of rock when I have so many other better weapons?

Sure Archer had better weapon choices to use but still doubt he had the chance to use them between normal Herc's actions and whatever crazy shenanigans Iilya was doing.

Blackening of Servants
The black mud in the Holy Grail contaminates the souls of those who touch it. It goes without saying for mere humans, and supernatural beings like Servants are no exception to this either. The contaminated person's personality reverses toward the orientation of evil. This is madness caused by touching Angra Mainyu. This is called "blackening". There are those who can use the black mud as part of their own power thanks to the properties of its contamination and those whose powerful egos have stayed back its mental pollution.
An example of the former is Matou Sakura and the latter is Gilgamesh. The blackened Servant is incarnated by the power of the Grail so the more concrete ties to the physical plane turns them into powerful beings.
Their physical interference power increases but at the same time they lose the ability to return to spirit form.
Also, as they no longer bother to restrain their magic energy consumption, their fighting ability jumps significantly. This momentum can be compared to a runaway train.
Because they are in that state, fine control is not possible, but in exchange, their destructive power increases.
They are fearful beings inflicting havoc and death upon the world. These are blackened Servants.

Well Herc is Herc and he's a Berserker so I guess one could argue those two don't really apply to him. But he's definitely not weaker.
Unless you're talking about the whole "does he have god hand still on" debate. That's a different can of worms.

Not sure what the Fate battle between Shirou+Saber and Herc has to do with the HF battle.

When they're escaping Shirou reinforces a black key until it's as hard as diamond and that gets bent. He then projects a fragement of Berserker's sword and that gets destroyed. And then he makes his last stand.

You missed the part where Shirou projects Herk's axe-sword the first time and rushes him as Sonic Barrage starts playing before Herk breaks it in two hits and swats Shirou into the trees?

Thanks for the clarification. Must have missed Shirou projecting Herc's weapon in Fate somehow as I only remember the Black Key, that crap bow and Caliburn.
