Well, according to the script for the OVA, this is set right after Saber's battle with Gil.
I think the battle with Sancraid was before that because Ayaka is supposed to get poisoned during it, so I think Berserker is definitely gone by then.

But, I'm not sure on the others sorry. The only ones that I could confirm as still being alive is Saber, Gil and Cu.

I'm pretty sure Sancraid does take control of Arthur, but that's certainly after Caster and Rider(who knows what Assassin is doing) are beaten as we see from one of the earlier volumes. I'm pretty sure after that Lancer/Archer help out Ayaka to save Arthur from Sancraid, and then the final boss of Prototype is after Sancraid is defeated which is Manaka.

Other than that, considering how the end of the bonus act really hypes up Arthur as somehow being able to defeat the 6 "Alter" Servants(with the effective help of Gilgamesh and Arash maybe being important to it), I really wonder how strong Excalibur could really be if it released at least half of its restraints against the 6 Servants.

The Alter descriptions are edgy as hell, I love it. Serenity sounds surprisingly powerful as an Alter.
