As I recall, Hermione stated that she had to follow all kinds of rules in order to be allowed to use it - but you have a point. Still, I prefer to think that the Head of the Department, at least, would treat such dangerous artefacts with the respect they're due.
And in this story, we also had a student, one of the "brighter" ones, assigned to watch over her as well (that's not "canon", but considering that it was possible there was somebody like that watching over Hermione in the original series, and we simply did not notice it [and neither did she], yeah), so if that one student who was assigned to watch over her because of his own outstanding results, but who later got in trouble because of a rather offensive spell he had created, had decided to steal ("borrow", really, but whatever) one of those time-turners, I see why Croaker would be angry. But at the same time very intrigued.
