As a person who has not watched DEEN FSN I was curious, if you were to cut out all the UBW and HF merging content would you still have a coherent story and if so, how decent of an adaptation could you make of the DEEN adaptation. Also, what else should be cut from DEEN FSN to improve overall quality of the show? What's beyond saving?

She almost solved the entire HF route's conflict right there!
I honestly didn't have any problems with the inclusion of some of content from the other routes, since it was mostly to give Rin and Sakura more characterization than "the mage that helps out and has no real reason to stick around" and "that girl that comes over sometimes." It was more the fact that Shirou comes across as a two-dimensional character (which to some extent ufo FSN still suffers from) and a lot of the visuals were generic and didn't quite carry the weight of what was going on (Servant fights besides Saber vs Assassin were boring, Excaliblast is lame). The atmosphere is still good, the music is good, and it told the story itself adequately, if not spectacularly.

Obviously I come from a bit of a position of ignorance, but Fate route is plenty crowded with it's own things without trying to shoehorn in UBW or HF plot points and spoilers. Fate plays out more or less as a straight up Grail War with a few twists that get you a good feel of the land for the more rule breaker UBW and HF routes. Keeping it simple and focusing on quality seems like how a Fate route should go down. Also I heard that internal monologues were poorly adapted over, so Shirou just comes off as a total retard without the interal characterization that made him interesting in the VN.
I like the DEEN anime for what it is. No need for any changes.

Yes but as a medium in which you have to maintain pace, episodes of Shirou talking inside his own head would be drastically boring. ufo UBW has pacing problems by including some of that, and if they did even more then boy would it be a slow show on top of already being relatively slow in the first season.
Fate may have things to cover, but they're mostly internal things. If you cut out the bloated amount of exposition, it really wouldn't be surprising to see it cut all the way down to a single-cour show. Making Caster a viable threat and using the UBW material for her appearance really isn't that bad, especially in making Shirou look a little more pro-active as a protagonist, giving Rin and Sakura something of an arc, paying off the Assassin-Saber rivalry, and not making Caster's appearance the anticlimax of "and then Gil shows up and stabs her." All of which Fate does not do.

As others have said, the DEEN anime's main problems are more in presentation and characterization.
FSN's three routes are not really meant to be stand alone. You get characters who get painfully minor roles in some routes who get greatly expanded on in others. The DEEN anime gives all servants some time for you to get to know them. If you're only going to adapt one route (or make it one route with edits), some of the value of the story is lost.
Look at Rider in Ufo!UBW for example. She pops in, and is gone, in a matter of 2-3 episodes. You never learn of her. She seem like little more than a villain of the week, if not less than one.
