Err...none, really. There's a reason why the Servants are wholly irrelevant story-wise.
They don't really have anything to do with the conflict that's central to EXTRA.

O piteous Wanderer.
Extra theme was what, conflict vs. stagnation? That people should keep moving, even if not doing so is pleasant?
In that case, Tamamo, who abandoned a placid lifetime of pleasant godhood to change and help people even though it ruined her in the end seems most apropos.
Agree with Siriel, the servants are irrelevant, people who fight over the servants in EXTRA are just waifufagging
Spoilered for your convenience
They all fit about the same, but if you add the part with Twice, its either Archer since he had somewhat similar life circumstances but arrived at a different answer, or Tama, since she used to be Twice's servant.
Twice is not a central theme in EXTRA. The conclusion Twice arrived at is.

Caster makes the most sense though.
As for CCC, obviously Gil.
Amusingly Gil would make the most sense for EXTRA itself too.

I thought there was something about Twice giving Archer to Hakuno or something, making him slightly more relevant in vanilla EXTRA

Oh um I'm sorry that was part of the question as well. EXTRA's events and themes.
EXTRA's themes would be something along the lines of "Conflict vs Stagnation" and "Who has the right to choose the future?".

Well, since all three are irrelevant to the themes I guess it's between Archer and Tamamo.
I'm partial to Twice giving the strength to fight to his greatest enemy and it fits with his cameo in CCC, so Archer.

Caster is cute.

It has to be Saber because the main theme of Fate games is Saber.
What people commonly mean by "theme" is motif.
A theme is bigger, like the main message or significance of a work. Might not always be easily described in a few words.
Motifs are recurring ideas or objects within a work.
like if someone says "Tsukihime contains Buddhist themes" they probably mean motifs.
Interesting.
Though Nasu has noted that confronting stagnation is what EXTRA as a whole is about, so I'm pretty confident in that one.

so the stagnant feeling of the combat system after you fought 3 enemies ties into the main theme
bravo nasu

That's also why the Rin path is so much worse; you didn't choose to try something new and instead stuck with what you were familiar with.
