They're also a pain to level up, since the bonus is abyssmal
The 50 slots you start off with is pretty generous though. I don't think I'll need to boost that for a while.
Starting with 50 Craft Essence slots is just insane. There are only 36 out. You need like dupes of basically everything, or just have tones of black keys.

HP recovery in this game is pretty bad.
Large recover is 1000 HP. That seems way too little.

How do you level essences?
Go to da vinci and click on the essences option to level up like you do to servants, but you can only use other essences to level the current one
Second menu option, scroll down to the bottom there will be a craft essences option
From there it's basically just like leveling up servant
What is the green cube from the event quest use for?
To buy mana prisms which grant bonuses for battle (unsure if they're permanent or not)
I heard you could also trade them for the EXP cards too.
