Does anybody find it a little flimsy how EMIYA kept his personality pretty much intact after slaughtering god only knows how many people as a CG, but it was killing off a bunch of half-assed cultists that finally broke him?

Not sure about Gugalanna, but Ishtar's body apparently came from the Rin in the Fuyuki Singularity or something along those lines.

Admittedly, if he did it before contracting as a CG then it'd make a lot more sense for it to affect him so much...
In fact, was it ever even confirmed that this version of EMIYA became a Counter Guardian at all? Maybe he somehow ended up selling his soul to Kiara instead of the planet...

Well, it's not confirmed but almost everyone agrees that it's the likeliest possibility at present.
Given how Emiya's life turned out, and ended with a noose, I can't really see how one cult could cause that much difference.
Read that first post of yours again and think about how it sounds.

What are you even talking about? And I mean almost everyone on this forum, plus various other sites I've come across online. Speculation about the mysterious woman being Kiara flooded in pretty much from the moment his profile was translated... Obviously it's not known for certain, but given what little has been revealed it's certainly fair as a best guess.

...You might actually be on to something there. Emiya in any incarnation is a natural harem protagonist and it's noted that anyone who meets Kiara falls hopelessly in love with her (the Harway Plutocracy even once sent an asexual assassin after her, only to find they ended up falling for her as well). Combine those two factors, and it's extremely likely Emiya not only had to deal with the guilt of massacring all Kiara's followers, but killing a woman he loved as well.

If you're curious, here's a Tumblr post on which I was basing my speculation of Emiya Alter contracting with Kiara instead of the Counter Force. I'm not going to pretend it's the most reliable thing in the universe, but it's cogently argued and raises some interesting points, especially regarding Alters as beings whose existences were corrupted by the wishes of another.
In fact, that blog in general is pretty interesting, aside from the fact that it appears to be made by the world's biggest Cu Chulainn fan in the entire freaking universe... (Not exactly fond of our humble lair of beasts, I'm afraid)
