Yeah, Nemo visits the ruins of Atlantis in 20000 Leagues under the sea, so that's plenty of a connection not only to enter the LB, but to guarantee the Nautilus reaches Atlantis since that's something he implied to have done plenty of times with the Nautilus.

She was defeated by Hakuno in chapter 4 (she does get that My Room Line for Gilgamesh too.
She's aware of BB plotting because BB always made a big show out of it and Jinako was a direct victim in chapter 4.
She thinks Kiara is just a nice and trustworthy Master because she wasn't there to watch the finale.
CCC timeline BB dumping her to another timeline makes sense since otherwise Jinako would be just stuck in the Inner Moon forever after the finale.
Her being a Mooncancer is implied to be because BB personally built her Saint Graph.

There's nothing really too complicated about it.

I like this part since it shows the rivalry is not one sided. Karna cares enough for it and flipped when Alterjuna ignores him at first, then when insulting him.

All that was reset were the CCC events. Hakuno, Rin, Rani and Leo just went back to the Outer Moon and continued the Grail War as if nothing happened. Jinako was given Karna’s armor to survive the Moon Cell purge, but we were never told if BB remembered/bothered/was able to push Jinako back to the Outer Moon or if she was stuck in the Inner Moon after it was all said and done. So, it’s entirely possible for this Jinako to be post-game.

I get you about the Grands, but we are not missing that much Beasts tbh.
We haven't fought IV, but we know that's Fou and on his words, he was defeated
That leaves V, VI and VII
VI and VII were already explicity mentioned in the story, and although is taking forever, VI has an ongoing plot line with Arthur
So I think is not impossible to complete all beasts before part 2 ends
