So how many of the profiles have been fully translated? I want to read what they said about the story behind characters skills.
Check Master of Chaos' blog. There should be most, if not all the translated profil there.
I'll translate them all on Chaldeum eventually, but in the meantime check Master of Chaos' posts.

Chevalier is a title, so you would say Le Chevalier d'Eon, just like you'd say the Knight Lancelot
but would you make it the title for d'Eon's entry???

Just use the full name.
Charles-Geneviève-Louis-Auguste-André-Timothée d'Éon de Beaumont is a cool entry title.
(Both Le Chevalier or just Chevalier are a valid way of writing it.)

Same principle. Many languages have you skip the article when used as a descriptor rather than as a noun.
Anyways just go with Chevalier d'Eon. If it's bad grammar just shift the blame on Nasu and DW. :V
