Well, there has to be a place for all the villains and monsters that get summoned; i doubt they were all in the throne of heroes.
Considering the Grail pulled Medusa too, i'd reckon there is one Throne of Legend and its divided into several sections according to cathegory, like the Throne of Heroes, Gods, Villains, etc.
Well, you can imagine that if you want, but it's not written anywhere... yet.
"Villains" are in the Throne of Heroes; the criteria that makes one a Heroic Spirit is different than the conventional definition of "hero."
