Just look at how Atlus seems to have forgotten about the female protagonist from Persona 3 Portable, like she didn''t even exist.

Well, unlike the case with Hakunon, P3 FemMC doesn't even have a fraction of Makoto's popularity, so it's not like there really is any fan demand to use her in anything, when you can use the one most of your fanbase loves more.

Personally, I'd be furious if they replaced Makoto in any Persona material. FemMC is more than welcome to be the alt protagonist in anything they do, but if they were to just have one, it shouldn't be anything other than him.

It's simply a FACT that female Hakuno has poor running form, which has a deleterious effect on 100% of all non-cutscene portions of the game

They marketed her enough when P3P came out, but she didn't exactly explode in popularity to justify her presence in future installments.

Marketing doesn't suddenly make characters more likable for a fanbase.

Just like Hakunon, she had her chance for the public attention. If a lot of people wanted her, they'd ask for her.
Companies don't hate money. If a character proved to have the potential to be highly popular, they'd overuse and market the hell out of them.
As much as i like her, P3 FemMC isn't that. Hakunon is that, and it made itself pretty clear, so they used her exclusively in Capsule Servant and, against all odds keeping in mind Fate's main demographic, got a role in the anime adaptation.
