Well, you could have a story where all the characters are theoretically 'good' and come into conflict with each other for other reasons (differing ideologies, lack of information, etc). Though the point still stands that some characters would have to play the 'villain' role narratively, even if they weren't actually 'evil' per-se.
Also not all of them are bad, you have Lancer Alter which is much better then her normal version.

Which Lancer are you talking about? Only one I can think of is Cu and not only is he not a 'she', he's also very definitely worse morally then his regular self...
