Drakengard basically doesn't matter beyond cameo crap. As for the proper of Nier, the game could not possibly have been more clear about D being the "proper" ending. Ergo I believe Emil is simply immune to having his memory wiped.
Yoko said that he thinks the most appropriate ending for papa Nier was ending C, since he couldn't leave Yonah after all.
And big bro Nier ending was D since he was tired of life and just wanted to rest.
Though I do indeed see what you mean, ending D is really the "this is the end of all" ending.
