Interesting picks. I imagine that D'artagnan or Guan Yu would fit into the MC slot, while the end-boss would be either Genghis or even Abe No Seimei. (Speaking as someone who depicted the latter in a more villainous light myself)
I think he does, though; remember that when Archer fired Caladbolg II at Herakles, Shirou felt killing intent coming off Archer.
Somewhat on-topic: I once jokingly proposed a Holy Grail War using only the Snake "family" from the "Metal Gear" series, with Solid Snake as Assassin, Liquid Snake as Rider (he would have the Hind D as his regular mount, and REX as his trump card), Solidus Snake as Saber, Revolver Ocelot as Archer, Grey Fox as Berserker (Mad Enhancement EX - mostly sane, but desperate to feel anything at all and obsessed with battle), Naomi as Caster (using nanomachines instead of proper magic), and Big Boss as Avenger.

Al Capone MIGHT work, but just barely; he was born in 1899. Maybe he uses his criminal underworld charisma and screw with others behind the scenes.
Upon reading your Abe-no-Seimei sheet, I would wager Caster would fit the "final opponent" spot better.
And I agree for the Protag's Servant, both Saber and Lancer are generally nice people (assuming Saber is from the Three Musketeers not from real-life).

It's actually toward Saber there. It's more apparent in the VN when you can make the choice to just remain where you are and call Saber to you rather than chase her down, as he shoots the space between her and Herk. Shirou comments on it later after he and Rin decide to team up and Rin has Archer escort him home.

I guess that would work too. Not quite sure if Capone is end-boss material, though I guess it depends on how exactly you stat him up (can't say since you haven't actually written the sheet).
By the "he whose name must not be spoken"... I presume you mean Jesus? Though there's not really a prohibition on mentioning his name per-se... (Judaism has a taboo on writing the name of God, but that's something else entirely)

If I remember it correctly, Shirou felt actual hatred coming from Archer, and Archer doesn't hate Saber. I think it's a red herring: we're supposed to think Archer was just trying to take both Saber and Herakles with a single shot, and then think back on it later and go "Ooooh".
It's "killing intent." That thing you see in every anime ever where a warrior's battle aura can be felt by any other warrior and read.

I hadn't yet cooked up the full roster, but I had very briefly thought of doing a subspecies Grail War as a road trip/battle adventure somewhat like Jojo's Bizarre Adventure: Steel Ball Run.
The overall goal is to find the location of the counterfeit Grail and be the first one there to wish upon it. So Riders would seem to have an obvious advantage if they are from the Ozymandias school of has-a-giant-hovership, as would fleet-footed heroes like Achilles. Assassins would, too, given that they can generally keep themselves hidden and avoid conflict altogether while scouting out locations for the Grail.
Some of the Masters want to win and simply reach the Grail first without any bloodshed.
Of course, killing off rival Servants means one less competitor and more prana to allow the Grail to grant even more grandiose requests. One Master gets in his head to kill the other four teams ASAP so he can take his time. Another one goes along with the kill-em-all approach because he has a wish big enough that the faux-Grail would need as much juice as possible to grant it. (Something like the restoration of Atlantis) So there would still be an element of a death match at play.
Still, so you would see some hesitance to go for the jugular from the opening gate. An academic type of guy doesn't want to debase himself with something as uncouth as violence. The incredibly sheltered man-child of a Master didn't even think to kill the competitors. The honeypot tries to charm her way into an alliance so the poor sap can do all the work of finding the Grail before she swoops in to steal it at the last second. Lots of conflicting opinions and strategies instead of the standard there-can-only-be-one structure. There's still plenty of violence, mind you, but I would have focused more on character drama than power levels.
A major sub-plot would be why the man who built this Grail and invited the other Masters isn't participating, and the answer would eventually come out that he's using it as a sort of commercial for his skills. In an age where most of the fake Grails fail, he claims to have found the magical formula to make it work and sees the selling of his services as more valuable than winning the Grail for himself. After all, he can always build another one and wish upon that one once he uses the current race format to work out some of the kinks. He probably would have been the final boss, hacking the Grail to enter as the surprise sixth entrant with some incredibly OP Servant when it becomes all too likely that a certain Master's wish would ruin his enterprise.
Of course, a fake is a fake. His seemingly unstoppable Servant is a shell of what it should have been and goes down without much of a fight. He didn't understand the Grail as well as he liked to think.
Anyway, an idea I wanted to play with was the notion that all of these knockoff Grail Wars have wiped out most of the battle-mage bloodlines, so a lot of the Masters would have unconventional powers that need to be used creatively in a fight or aren't any help in a fight at all. Like a Master who is an incredibly powerful dreamwalker, allowing him to peer into the dreams of others to glean information about their searches for the Grail but is an atrophied, physical weakling from so much time spent asleep. Or the Master with a knack for hypnosis who has a small army of completely mundane gangsters and hitmen under his command, but is, once again, pretty unremarkable as an individual.

Woah, A SBR-based Grail War? this is a really good idea. Curiously, I wonder what Servants you would have featured in this idea of yours, if you have a idea, that is.
(Maybe most of the Servants are of biblical origins, just like how SBR sprinkle the theme across the storyline too?)
I hadn't thought to give them any sort of shared theme or origin, but I have had a few half-baked concepts for guys like Samson, Nebuchadnezzar II and Goliath rattling around my head for a few years now.
The irony of the seductress summoning a guy like Samson could be amusing, as he continually tries to throw salt on her game, and the Atlantis-worshipper could make for an interesting pair with Neb, as Neb's Hanging Gardens are so amazing that the Master starts doubting there is anything in Atlantis that could compare in grandeur.

Also, most of the stuff I added for the archer class was to give archer a chance in the grail war, but as his main arrow NP of choice is cladabolg which distorts reality, I still wanted him to be week against saber, so I gave her defense against cladabolg.

Masters have no memory of each other(that means that tokiomi would not know who rin, and vice versa.)
time as no meaning., during the duration of the war, so the war can go for years, and servants do not disparate so long as they have a master, and are not killed.
