A story that treats all characters fairly, especially when pursuing non-canon pairings (I'm looking at you, Harry Potter fandom).
Localizationing stuff
Good and accurate characterization and a well written and paced story are the two things I usually look for most in serious fanfiction.

Subtle references to the original and possibly outside materials.
Exploiting characters/elements that are often on the sidelines.
Canonicity can be tweaked a bit if required(as long as it's justified) but I generally prefer it to be respected.
Humour. It can usually be applied to pretty much any plot in a form or another.

When you find yourself actually caring about what happens to the characters.
Characters that are likeable without the need of "You like them!" flashing on their foreheads.
Dialogue that you can naturally voice in your head.
And mpreg done right.
There is no such thing.

When the writer doesn't play favourites and treats the characters normally (no wanking their favourites, no bashing their hated characters)
Bonus points if you can write an unbiased fic where a character you hate is the main character.

He doesn't hate Shinji though. More like Zouken epic (any time someone suggested a Zouken backstory fic he would say "that would be terrible because Zouken is completely unsympathetic")

Actually, that's pretty much key for me, like a bunch of other people have already said. Does the fanfic, no matter how small or large; original setting, AC, AU, or crossover/fusion, remain true to the characters, setting, and themes of the original canon work? Because that's why I read fanfiction, because I enjoyed the original product and want to read more of it (which can mean "more of the adventures of this wacky cast," "learn more about this interesting universe that was on screen while the wacky cast did their stuff," or both).
