It had started to de-cloak so it could attack, when it did the spell was able to (barely) notice it phasing back into view and judged that it was gonna swing at Logan. If it had stayed cloaked he wouldn't have been noticed, but it meant to stab him right after he attacked the drones.
As for the encryption on spells, COMPs can still make guesses by physically observing what the spell seems to be doing/will do, but those guesses aren't necessarily correct. For example, it can physically see a flaming sword slash and track the arc of the swing/know that fire probably acts like fire, but wouldn't be able to tell if said sword slash is actually meant to cut through space, etc.

I kind of get the idea that if the enemy was more offensively oriented Ayra could have been already been flattened without her COMP
