Eroge main character syndrome and main character syndrome. He has it both, but he's more popular than Tohno.
Cause he's probably pretty boring to draw. Shiki, too. Their designs are meant to be pretty ordinary compared to the crazyawesome that surrounds them. Also, they're still teenage boys, so the bishy quotient hasn't hit maximum level yet.

In Japan, yeah. In the West, I'm not so convinced, for Gil anyway (Archer is more popular, yeah...).
Also, I suspect Shirou is more of a "meh" character. Most people kind-of like him, but less consider him a favourite. Gil, on the other hand, is a "love-him-or-hate-him" kind of character. Which, for a "favourite character" poll, advantages him substantially.
It's notable that, even in those polls, Shirou tends to get a lot of second and third choice votes, whereas the top characters (particularly the heroines) tend to get more first-choice votes.
