And with Shiki the reason there's not much discussion is probably because he's very similar in each of his routes in terms of abilities, and if there's a problem we can just go for the Melty Blood harem version of him anyway.
I'd suggest going for a post-Arc route plot, running roughly into the direction of Tsukihime 2 (integrates the Shiki>Satsujinki upgrade nicely), but somehow interwining with the other plot. Dunno how the storywriters would handle it exactly.

Well, how would you involve characters like Sakura and, indeed, Saber herself if you do that?

I don't know how they'll involve Sakura in any way with Fate Shirou, except if they go with a disassembly plot which somehow results in something Grail War like.
Sakura is still alive in Fate, and we could even have Zouken as a villain and her as a playable character. Saber should be one of the most powerful units, but one that only comes in mid game at the climax of a large boss fight. We could have her return be a plot point.
I think the UBW would be a better route to follow seeing as how it has the best route for sequel that includes all three heroines, as for Tsukihime I'm going to try and focus on them the most I'll post my ideas for them in a little bit.

Well, she damn well should be involved, and playable. Werk went out of their way to put Saber in to Sakura's route, I don't see why you shouldn't do the same for Sakura here. Especially since Saber herself has less reason to be there than Sakura does, due to being dead.
Well, IMO Sakura's situation should certainly be dealt with, either prior to the game or during it.

However, you're going to have problems like this no matter which route you follow. Shinji, for instance, is dead in every route but UBW, Rider is dead in every route but HF, and so on.

In Fate all of the heroines except Saber are alive and well, and we can have Saber returning be a plot point during the game.

Well, the thing is...
I want to avoid as much as possible to have Shirou tied to any heroine at first. However, due to HA being untranslated fully, that's not a focus we can pick. Thus, I went through the pairings, and well, HF already had its time, and Saber x Shirou is used a lot, specially taking in account the main heroine gig.
Me being a Rin Fan nothwithstanding, I do think that going by that pairing is as fair as we can get. It is after all, pretty under-used, and has the less risk of causing a shipping war.
