Shirou was really sick of scientists. He really was. He didn't mind that they wanted to figure out how his magecraft worked. Considering his lack of knowledge about his own skills, anything they could find out would be helpful. No, it was simply how they went through it.
Shirou was hoping for some cool tests or awesome machines that tested his body. But no, all he got were nosy scientists were just making him Project swords and yelling at each other and occasionally at him.
They asked him questions like how he did magic, or how bad does it hurt when I do magic, and why I would practice magic if it was damaging my body so much. Stupid things like that.
So by the time the second week went by and Shirou was starting to feel like he was going to be stuck here instead of helping Fate and Arf he figured out a solution to his problem.
The next day scientists walked into the facility, ready to try to dissect (well they couldn't do that just yet. The boy was rather friendly with Admiral Harlaown) the boy's magic.
To their surprise, the boy was nowhere to be found. His clothes and other belongs were still in the room, but the boy was nowhere in the facility. As they looked all over for the boy and alerted security about the breach, they did find a note in the middle of the lab.
It was written in a language that none of them could read.
Later, when they got time to translate it with help from the Infinity Library they found that it simply said.
A Jewel Seed did it. Now leave me alone.
Security would find one Emiya Shirou having lunch with Fate Testarossa and her familiar. This event repeated itself for almost a week before scientists declared that they wanted nothing to do with the boy anymore. Security could probably be blamed for the fact that the boy was able to escape so easily, but with his ninja skills given by his swords and the fact that quite a few of the higher ups thought it was cute that the red headed boy was going to play with that blonde girl no one really cared.

Yeah, that's the part that confuses me. Why'd they need the Library for those? Nanoha & co speak Japanese and English's like the second most used language on Earth, which would make it useful to learn (let's assume the Devices' English is translation convention).
Hell if I know. It's an omake, it's not supposed to make sense. I could have Ilya randomly show up when she has no place in the story just for lols.
