Essentially it's because he doesn't really brag or make his talents well known, and just does things. The girls do seem to like to mooch food off him which is why he carts himself to the Student Coucil room with Issei, but nobody really interacts with him on purpose besides a couple people. I mean hell, for all the high jump crush did, Rin never really even talked with him besides the passing hello in the hallway those three years before the war.
But then again, there was that bit in the Q&A that says nobody in Sakura's class talks to her because she is "gloomy", so it seems like the stereotypical school setting.
Rin wouldn't act on that crush because, even in the unlikely event that she acknowledged it to herself, she'd be all "nope, magecraft comes first" until it was too late. There's also the issue of not wanting to butt in when Sakura was finally trying to form a relationship with another human being (that wasn't Shinji).
