The original Tsukihime explicitly identifies the Holy Church as being Catholic, but he's been avoiding it in recent years, which is probably wise.
As I mentioned before, Prelude III mentions Protestants, with Merem briefly implying that the Holy Church would run wild in Protestant England, killing mages, Dead Apostles and Protestants alike.
1. It's specifically talking about the scenario outlined in the dark six, what with the whole Aylesbury stuff. The point being that the Church can get pretty rabid if the situation so demands.

It's less about the actual nature of the doctrinal differences and more about the fact that those differences exist, and many thousands of people have died for them over the years. The Protestant Reformation and the European Wars of Religion are a huge part of European history, with consequences lasting into the modern day (One nation that's had some troubles with it recently immediately comes to mind), and to Synaptic's point that's not to mention the Great Schism, or even early stuff like the Catholic/Arian split and the Nicene Creed.
But I guess this has strayed a bit from Nasu and his "Holy Church".

Personally you gotta wonder how saints fit into nasu tsukihime picture given we have seen several now as servants....
I know christians murder eachother, i was debating bringing up examples from the last few centuries but didnt.
I was more questioning how such reformations and schisms could even be possible when they could just have martin luther executed with a executor....,
