The CF doesn't respond to every threat with something Counter Guardians. That's only for when shit hits the fan. Before it reaches that stage, it subtly manipulates events to ensure nothing bad happens to humanity (refer to KnK), responding with minimal force to only erase the threat. Nasu himself said the CF might or might not have been at work when Gilles summoned his interdimensional monster. If Gil trying to release grail mud into the atmosphere to ensure complete global saturation doesn't at least trigger the subtle CF, I don't know what will.

In a way, the CF is always acting. That's kinda the entire point of the CF, it's meant to be mankind- as in, you. You literally can't act without the CF acting in some way, and even when you're actively trying to cause the death of mankind, or to punch a way into the root, the CF is aware of that because you're aware of it. It's meant to be a subtle thing, something you can't detect because it's the way everyone would act anyway. Right up until somebody's slightly stronger, slightly faster, slightly smarter than they should be, and foils the attempt to destroy humanity, or weird ghost things show up and nuke Atlantis or whatever.
