Granted one wonders on how they planned to conceal ginormous magical lasers, armies of skeletons clashing with armies of clones, and a goddamn flying castle from satellite imagery, but I suspect that's further than anyone thought about that particular plan, including the writers.

No match for any one Servant, unless they were chumps.

    they wouldn't fight the Servants.
They would fight the Master and the Servant would fight the Servant.
So you have ten homunculi and 1 Servant fighting 1 Master and 1 Servant
and then when the homunculi die, they get replaced like in prinny
    with a bitchin red scarf

That, and I'm sure there's Magecraft for fooling satellite imaging. For all we know there might've been a magical dome set up over Romania for the entire war, feeding false images to any outside observers trying to look in.

That sounds very convoluted, I'm sure the mage association or the church could just use some political influence to keep things like that in the dark. No active satellites over the city/country for a week or so, it can be arranged.

Wouldn't that just cause the other masters/servants to focus on the Einzberns and take them out first?

So are all the Servants obligated to kill witnesses or was that something that Lancer chose to do?

Most likely personal decision. Killing witnesses is just an option to keep the HGW as secret

Masters are obligated to keep the entire thing a secret, and killing witnesses is the most expedient measure of doing so.
Granted, it isn't the only way to do so (see for example the bad end where Rin gets Shirou inside the school and erases all his memories), but I doubt Kirei (or any other master in that war for that matter) would give enough fucks to do that. And Lancer himself is pretty cavalier about the whole "killing" thing- it's in his profile every time he shows up.

Don't I remember reading somewhere that the Mage Association has basically no pull in the U.S. of A?

Kirei was the one who told lancer to kill Shirou
    I know this.
I felt this ten years ago.
This is how someone feels when dying.

"Dead men tell no tales. It's only natural for the weak to die, but…"
I cannot concentrate on my vision.

"I know, I have no complaints. I saw the girl's Servant, so I'll go back."
    A voice filled with irritation.
And after that, I hear footsteps running through the hallway.

"Archer, huh? I want to finish the match with him, but I have to follow my Master's plan. …Geez, I don't like him."
    The voice suddenly disappears.
I guess he jumped out of a window or something.

at the end of FZ, Saber senses that after fighting alexander, that Gil's mana reserves had barely decreased.

does Gil just have an incredibly insane ammount of mana beyond what his stats indicate or is using Ea just really cheap for him?

Probably it had something to do with Kirei using Command Spells as a mana source. Either that, or there's a convenient treasure in GoB that restores energies
