Wouldn't it violate the whole "magecraft must be kept a secret" if they went all-out war on their competitors? Sure, the Yggds did it in Apocrypha, but they also had the entire city under their thumb.
Granted one wonders on how they planned to conceal ginormous magical lasers, armies of skeletons clashing with armies of clones, and a goddamn flying castle from satellite imagery, but I suspect that's further than anyone thought about that particular plan, including the writers.

Masters are obligated to keep the entire thing a secret, and killing witnesses is the most expedient measure of doing so.
Granted, it isn't the only way to do so (see for example the bad end where Rin gets Shirou inside the school and erases all his memories), but I doubt Kirei (or any other master in that war for that matter) would give enough fucks to do that. And Lancer himself is pretty cavalier about the whole "killing" thing- it's in his profile every time he shows up.

at the end of FZ, Saber senses that after fighting alexander, that Gil's mana reserves had barely decreased.
does Gil just have an incredibly insane ammount of mana beyond what his stats indicate or is using Ea just really cheap for him?
Probably it had something to do with Kirei using Command Spells as a mana source. Either that, or there's a convenient treasure in GoB that restores energies

Gil doesn't actually use a lot of magical energy to begin with. Gate of Babylon is incredibly cheap.
