Even if Kariya wasn't a badass, he still was capable of surveillance via Crest Worm, right? That on it's own could have given Francesca pause, or perhaps since Zouken "lent" Kariya the Worms, she still could have judged him enough of a threat as an instrument of Zouken to scram...Or his and Berserker's constant crazed wanderings around the city allowed them to get wind of her first somehow. I'm just spitballing here, even if I do believe 99.9999...% that Francesca was referring to Zouken.
On a semi-related note, since Francesca said the Zolgen were from Kiev, wouldn't that make them Ukrainian magi as opposed to Russian magi by the 16th century? I'm pretty sure the region by then was considered a "Ukraine" separate from "Russia", at the time centered in Muscovy and Novgorod.

Kariya cannot believe that his body was reduced to this state. When he supplied prana to Berserker, he felt as if the worms had already devoured his entire body.
I don't think Francesca who is basically like Narita's super OP ebil OC whose dueled against all the Nasuverse big big shots would think someone in this state is "a threat" even with Lancelot

There's a throwaway line about seals a couple of times in FSN, the one that I can recall off the top of my head is the first time in Fate against Rider.
