I wonder if it is possible for magecraft to free the real non clone spirits from the throne of heroes or can only the planet do that, kinda confusing cause spirits can free themselves from it as someone said.

The more a Mystery is diffused, the less power it has, right? On the other hand, a spell is somehow stabilised (powered?) by its thaumaturgical foundation - hence why the Church's Sacraments are strong throughout the world. Am I correct in both counts?

A foundation is something that establishes the system of magecraft into the land, or through whatever. The more diffuse the system is, like Christianity, or Judaism, it becomes possible to use such a system in other places. However, even if you can use them in those places, the effect is lower than what one can use with the support of the land that the foundation is built on.
However, there are some systems that do not depend on a land's foundation, but rather specific plants or even bloodlines or oral traditions to establish a foundation. In these cases the basic effect on the magecraft can be exhibited anywhere.
Also spells don't have foundations, systems of magecraft do.
Stabilized does not mean strong, stabilized means that the magecraft will work when you use it. When using magecraft that is very new or highly dependent on the land of it's foundation or a magecraft that isn't stabilized anywhere else in the world, it's possible for that magecraft to not even work.

By the way, how would that work in a Holy Grail War with a Caster from a different foundation than the Association's? For instance, let's say an Incan sorcerer who isn't capable of using Divine Words is summoned in Fuyuki; would that weaken their magic, or would the Grail somehow balance it out for them?

If GO ends with everything fixed the way it's supposed to be and everything reverts as opposed to just creating a separate timeline, then she's still "alive" in said universe.
