I think craft essence is a more general category than conceptual weapon.
Like a conceptual weapon is meant to destroy something with a concept.
Whereas a craft essence is basically anything with a concept.

What about homunculi and souls? I remember hearing somewhere saying they didn't have souls, but I also remember somewhere saying that they did have one, though an artificial one or something? I guess I'm mostly wondering about what kinda things can have souls, and how they differ? Or something?

I think Kirei says Iri doesn't have a soul in Zero, but I imagine that's probably just an insult inspired by the church. Apocrypha goes into detail about homunculus souls.
homunculi definitely have souls. I kind of remember somewhere say they're artificial but then again homunculi themselves are completely artificial.
As for what can obtain a soul,
I guess it implies if you can gain an ego and autonomy you can have a soul.Second Spoiler (revealed at the end of the story)
The human he was recreated from is in cold sleep on Earth, neither alive nor dead.
This is why the NPC managed to gain an ego and autonomy.
(This has to do with where souls reside in TYPE-MOON, but that isn't explained in this story.)
