What The Dark Six probably was: DAA alliance using Arcueid's body to reach the root and obtain the Sixth, to subvert human order to their own ends.
This is implied by Zepia nearly reaching the root upon obtaining her physical information, the fact that she IS Touko's path to the Root, vampires looking forward to the Sixth as the end of mankind... honestly, the scenario probably became Fate/Stay Night, except Crucified Ilya under the goatse there would have been Crucified Arcueid.
What it will probably be if Nasu ever gets to it: something else, might be demons

Assuming Nasu's plans for the Dark Six changed (possible but not guaranteed) I have to imagine what was there originally got funneled into new Roa and the France incident and such things.

"cut from the remaster" is a misleading statement. The scene is not in the remaster because it's not in the 2012 release. The reason why it's not in the 2012 release is probably that it says too much about Alice too early, so Nasu thought this material was best moved to Mahoyo 2.
Somewhat faulty phrasing on Ratman's part, I'd say, since I guess he's referencing the tidbit about how Touko and Arc can't ever meet because if Touko knew about Arc, then she wouldn't ever go the way of her puppet bodies for reaching the root. Something like that.
There isn't one. It's a piece of GD street wisdom that's been around since at least 2009 which combines Touko's stated path to the root in KnK with the notion that True Ancestors were created in the image of the original humans in an attempt to rationalise a single line in Geccha.
