They just mention it here and there when they are in Shinto.
You can comb through the game for them if you have massive amount of free time.
All the protagonists seem to prefer walking. I don't think any of them have ever been shown using any sort of public transportation, ever.
EDIT: Oh wait, no! Shirou and Saber ride the train during their date, I think. You only see the interior, though.

the station seems to be somewhere in between the intersection and shirous house...
The "station" in that scene was the train station. It was in Shinto.
But it seems the bus unloads there, too.

Is Shirou's ability to project considered True Magic? It's basically creating something from nothing. It seems up there with the other stuff like time travel in breaking the laws of the world.

Projection is standard noob magecraft, not True Magic. Shirou just cheats with it.
