The most likely scenario is that Goetia burned his whole "world tree", as in everything except the stuff that's in "other worlds" like Tsukihime, Prototype, Prillya, EXTRA, etc. Although I don't really remember off the top of my head whether we had any counterargument to this in story.
The bleaching I think so far we have no reason to believe it's not just the FGO timeline's planet that's affected.
So how come Okita Alter and Assassin Emiya seem to have the free will to not kill everyone around them when summoned by the world in their events? I was under the impression counter guardians that are summoned by world don't really have any choice but to kill everyone. Also, shouldn't they not be limited to the servant class system since the world summons them as the complete heroic spirit? Is this not the case because they're not actually on the throne of heroes like normal counter guardians?
