I never assumed 'Adam' was actually handsome, since it's all from Frankenstein's PoV. He has real pride in his creation, up until his moment of clarity, and every time it's called handsome I just saw it as that feeling coming back. "Look at how awesome I made this failure".

At the very least, it's shown that whoever created her has some familiarity to the novel. The name of her NP being Blasted Tree is a reference to a thing that happens early on in the book.
