In general, Japanese people are familiar with the one type of romanization they have daily contact with, which as Nikiri implies, is how they type things into computers. While づ is pronounced as zu, since there is another letter with the same pronunciation, and because づ is part of the タ行 with dakuten, you type du on a computer to write it. Naturally, this leads to some other odd phenomenon like しゃ becoming sya, or ち becoming ti. Of course, this is quite far from how things are pronounced, but for Japanese people, the difference essentially doesn't matter, for them a romanized づ reads like a zu anyways.
Anyways, there are many reasons to ignore official romanizations, and this is one of them.
