For me, It's because Archer don't want Shirou to turn into him, killing the close one for majority, and Shirou break it.
Also I don't think Kiritsugu want Shirou to become another him

Yeah, that's pretty much the mental gymnastics that I referred to. But like I said, I think there's a conflict of visual metaphors (or is it symbolism? I'm not as well-versed in these distinctions as I should be), because on one hand, we have the personified symbols of Shirou's ideals, those who embody them, Kiritsugu and Archer, the former being the man Shirou inherited his ideals from, and the latter being an older version of him who lived them out, for better or worse. And on the other hand, we have the fulfillment of his ideals represented in action. However, his ideals and what they entail are conflicting with Shirou's love, because Shirou loves Sakura and doesn't want to kill her, despite his ideals demanding it of him. The action representation of his ideals is in front of him, with the personified representations having their backs to it and walking away. Walking away from something like that is a very common piece of symbolism for consciously rejecting something, which is why the metaphors clash. I agree that your interpretation is the one they wanted people to have, but I think that the way they did it is liable to cause a moment of confusion or misunderstanding, before you do the mental gymnastics to find something that makes more sense.
You're treating the dream version of them, who have no lines to speak of nor even a face, as if they are the actual characters themselves.

I thought I had heard that particular remix of EMIYA before, and sure enough people had been commenting it was from the RN 2012 remix release.
I guess Kajiura just really doesn't want to do any remixes of the VN music if she has to. Understandable I suppose, her music has a particular sound and she doesn't want that to change.
