Actively being tortured? No, but she does flashback to it when she confronts Zouken about not wanting to fight in the war.

There was the one scene where she was about to pass out from suffocation as they were swimming through her organs trying to get more energy. That would probably be pretty bad.

If by two parts and then Heaven's Feel, you mean: two television cours and at least one Heaven's Feel film/OVA; than you are correct.

Secondly, they had the "if I ever became a bad person would you forgive me/no I would be madder than anyone else/thank goodness, i would want you to do that" scene at the Rain scene, and that screws up the importance of that talk in the earlier interlude in the shed, because now Shirou would understand what she meant by that question. Ruins the character development having that slapped into the same scene that it was supposed to draw upon.

It's just Sakura remembering their talk in the shed. Note how no one is actually animated speaking and you can hear Shirou running up from behind her and entering the scene for the first time at the very end. They didn't move that conversation, they're just juxtaposing her memory of it with what's about to happen.
