You are mixing up the description on the materials with what Roman says.
This is actually true. Though he doesn't use male pronouns initially, he stumbles for a bit and doesn't settle for either.
I don't think ever uses it again after this first mixup though (but I'm not gonna check all the early stuff).

I'd have to reread his appearances so far to be sure, but I'm pretty sure the Caenis we see has experienced the totality of his life/myth, and so is Caeneus mentally even if he has his body as Caenis. At least, this is definitely a Caenis that has been assaulted by Poseidon and received his blessing, as multiple characters insult him based on that and receive an enraged response. His profile also supports that by referring to him as Caenis/Caeneus, suggesting that both names are suitable for the character as he appears in the story.
In which case, Caenis at this stage identifies as male, and would be referred to with male pronouns. I'd assume any characters that do otherwise are choosing to describe him using his body as reference rather than his personal identity, which would explain why pronoun-usage isn't consistent between characters. Notably, the person closest to Caenis among the cast uses male pronouns, so that's probably an indication as to which Caenis prefers at least.

From what I've heard from NA, Caeneus consistently takes male pronouns there.
From what I personally played from JP, Kadoc and Ophelia use female pronouns while Caeneus himself, Kirschtaria, Anastasia, Skadi and Koyanskaya use male pronouns. Kadoc/Anastasia and Kirschtaria/Ophelia/Skadi use opposing pronouns in the very same conversation and no one bothers to try to correct the other. The conversation just flows naturally with the mismatched pronouns.
Personally i think it's very telling that the Dioscuri call Caenis a woman as way to mock and humiliate him while torturing him to death so it's kind of obvious what they're going for

Honestly, I think the whole thing with Caenis/Caenus is a little more complicated than just "he identifies as such, so should be treated as such". You have to remember that Caenis desire to be a man stems from a misogynistic view of women as the inferior gender and her discomfort with her female body is not something that occurred naturally to her, but a scar inflicted upon her by having experienced rape.
