The reality humanity lives on, with all its history and laws of physics is one such layer, kept in place by a "linchpin", in its case Rhongominyad

Cosmos in the Lostbelt is apparently about this reality being removed, and different, pruned realities competing to be pinned over the world, with the Fantasy Trees (likely provided by the Alien God) acting as their linchpins.

I can understand the explanation, but then I try to reconcile this with the whole 'this is a parallel universe but simultaneously a part of this timeline that isn't an alternate universe and somehow multiple of those coexist at the same time* and will eventually wipe each other out because they're expanding (!)" and it's all starting to give me a headache.

*is time even advancing at this point? For whom? Does time even still exist when different timelines are somehow playing at go kart?

See, you say "universe made up of parallel worlds" when as far as I know the word World implies an entire universe of its own. Hence there's no real difference between 'parallel world' and 'parallel universe' unless you're using the old fashioned and/or sentimental version of "entire world= just our planet" .
