I actually like the idea of Beast VI being Arcade Final Boss (if true). I dare to say, is not that FGO main antagonist are Beast, but that THERE is the coincidence that someone of them are Beast. Specially with the Beast lore as of they being a test for humanity. Gives them meaning in the story but don't make it main antagonist but only antagonist that are in the way in Fujimaru quest to save humankind.
For example, Goetia who is the Final Boss of part one coincidentally he being Beast but the important about him is not that but how rooted he is to the plot. Tiamat is Pre-Final Boss (or whatever is called I don't know, the same category as KOF 96 Kagura or KOF 2001 Zero) who coincidentally is also a Beast. There are the only Beast that we truly important to inmediate plot, for that they are specially regarded, not exactly for their Beast status.
Beast III is basically a Secret Boss of sorts. A truly annoyance that is in the way but if they weren't we would got out of our way to fight them. Fou is not even relegated to Secret Boss, is a Mcguffin.
What I want to say with this is that Beast is not so important as the plot as they seem. It give it weight and is a cool concept reused, but is more that our enemies casually were Beast.
Vitch still is going to be a Pre-Boss of sorts, and Beast VII is not even a enemy as such, is basically Equip, Armament of the Final Boss.
So instead of having Beast VI being a Secret Boss in a side quest if they are going to give it truly relevance to make it the Final Boss of Arcade, in would be cool.
Eh, it's been stated that Goetia's appearance started a "Beast progression" of sorts that would make the rest show up, like a boss rush in your analogy. It would be weird to go back on that or leave it incomplete–I'll find a source if you really want
And because Goetia started a Beast proccesion all of them need to be stomped in the ground by the boot of FGO Mobile Guda. Not just "humanity"
Considering the timelines seem to be separate despite some connections, yes. I don't see why all of the Beasts can't show up in both either way. Have Mother Harlot as an event boss in Mobile, and Goetia as an event boss in Arcade. Simple

What if humanity is a multidimensional concept and we only need to beat each beasts in any dimension, not all of them beaten by the same person.
