Hold up. The MA doesn't have a hope in hell against a legion of Heroic Spirits. A few magi here and there could probably put up a good fight, and even kill some of the heroes, but as a straight-up fighting force Chaldea would wipe the floor with them, Zelretch or no. The vast majority of the MA aren't combat experts, after all. A good chunk of it is basically a university, and while I wouldn't be surprised if every adult magus had some method of attack & defence, for the most part it'd be average Joe versus nigh-unstoppable force of destruction, and cue FSN day one Rin vs Saber- Rin casts magic missile. It's not very effective. Saber penetrates her. Next opponent. Repeat.
And that's assuming Zel, or any other anomalies they have, would even show their faces to save the MA.
Start out small, FSN cast:
One Kojiro: Zero MR. Would still chop off your head before you magic'd at him. Method for dealing with him: Snipe with explodey magic.
Medea: Makes every magic user piss themselves, takes their own magical gear and uses it against them, may even magic-puppet them like she did Shirou. Rule Breaker takes apart any magical creation. Good enough at magic that she understands the entire Grail system basically the moment she sees it. Would probably get careless and be shot down by a non-magical but magical sniper eventually, but by then she'd have control of all their stuff, and be using it all better than they ever could.
Medusa: Almost anybody can be petrified at first sight unless specifically using mystic eye blockers. Full power Andromeda devours even heroes. Pegasus is nigh-invulnerable.
Arturia: Could take on and beat the entire magic-using population of the MA. All at the same time. A-rank MR that can just ignore the spellcasting of a legit age of the gods magus, plus an A++ rank NP designed to wipe out fortresses and alien gods. Top tier combatant, would destroy even the likes of Bazett with ease.
Herc: Hah.
Gil: HAHAH.

True enough, but it'd need them to figure out how his invulnerability works, and for him to ignore the dangerous spells instead of just dodging or hitting them like he did Caladbolg.

At the end of the day, though, what're you going to rustle up first, 12+ magi who can figure out how to die for an A-rank spell, or getting past:
Saber MR
Medea anything
Divine Beast Pegasus
Naturally it's slim odds either way, but a funny thought.
They wouldn't even necessarily have to die. Stick an A-rank spell on the back of a spell for homing capabilities. Also, given that it's Chaldea's version of Herc he might not even get the lives or the invulnerability. He's just the madman with an axesword.
Then again, the madman with an axesword is still stronk enough to not only paste MA workers, but the buildings they live in as well.
Cu dodges and ducks and dips and dives and tosses his spear, and magi die- also he's good enough to get into the Caster class, and can drop a runic barrier that'd block anything below Great Noble Phantasm level the MA could toss at him. They probably have a few of those, but they'll take time to get them, and if it's possible to dodge said NP-tier magics, Cu'll figure it out.
Emiya climbs a clocktower a couple miles away, and alternates between sniping and his patented kabooms. He'll probably die once they figure out where he is, but given that he's survived Medea's ridiculous bombardment nonsense at close range, being found might not be a big deal for him.
Edit: I forgot to mention, but Chaldea going to war against their own parent company is a really, really bad idea in the first place. It's the sort of battle where, even if you win, you lose. They still need more staff, they need reinforcements, they need medical assistance for all the Masters, they need funding and supplies, and destroying the place that arranges all those things is a baaaaaad idea.

Yes netori is when the active PoV is the one taking, though Mcjon is right that both are commonly referred as NTR
