I clicked black before I saw you meant the sprites' color.
It might have been helpful to include an image in the OP so people could check. They really do look brown (despite supposedly being black).

I mean to be fair that sprite is blown the hell up, which destroys the Pixel Grade.
I always thought it was brown to go with her general foreign appearance. It doesn't help that Tokiomi has rather dark brown hair.
I thought that Tokiomi's hair was also meant to be black?
Then again, it's Anime, it changes from image to image.

I know the text of the VN says black but I have never been able to see it. As Ishtar in GO sure but not SN Rin. The highlights are just too brown compared to her ribbons.
Sakura's hair was artificially purple, and before that, she had black/brown hair.
