They are different timelines. Aoko's age and the Fujou being magi in knk but ESPers in Tsuki.
The easiest way to categorize the three works is topically. If you consider knk the starting point as it was released first:
Fate is the branch that elaborates about the human counter force and magi
Tsuki is the branch that elaborates about the planet's counter force and psychics

Many of these are the same as the chapter titles from the OG (pic below). However the lack of 'Black Beast' makes me worry about Chaos.

Interesting though understandable that most of the changes seem to have gone into Ciel route. Presumably the common scenes have been expanded to accommodate for sensei et al, but it's worth noting how only fireguy's first chapter is common to both routes, unlike Black Beast I and II. Also have to wonder if paring Arc route down to what might still be True end is indicative of something, especially considering Prelude and Talk seemed to follow Good.
