So, about EMIYA/Jeanne . . .
We have that she wasn't raped in prison, but it was attempted. So she's a little leery around men. However, if she became a CG (which I kinda doubt it, I mean, wouldn't have her fame countered that?) then she'd probably killed more people than cancer, like EMIYA. But I think her fame actually saved her.
So we have someone who was idolized for her ideas and it saved her in the end, after being burned, and someone who was damned by them.

The easiest way would be "All New Grail War!" with Jeanne being summoned as Saber and Archer being summoned by Tohsaka Rin's child/grandchild with the pendent because they'd heard stories of Archer growing up. Possibly post UBW?

The only thing I can think of is that Emiya gets sent into a pocket dimension of sorts (Sort of like the Velvet Room in the Persona series) in between the genocidal justice. Which Jeanne is the caretaker of the land/pocket dimension (I picture it as an empty village) and probably the only resident in that space until EMIYA appears.
Basically it has a 'Five people you meet in heaven feel to it.
